This is 1 of the 6 data sets used for DIADEM.

This data set consists of 2 subsets, ‘Subset 1’ and ‘Subset 2’. ‘Subset 1’ and ‘Subset 2’ consist of 152 and 156 image stacks, respectively, each containing numerous axonal trees (12 for ‘Subset 1’ and 15 for ‘Subset 2’). Each image stack within a subset represents 1 tile for a mosaic that contains all of the separate axonal fibers.

During the DIADEM Grand Challenge Competition: ‘Subset 1’ was used for the Training (01.swc through 06.swc) and Qualifier (07.swc through 12.swc) Rounds and ‘Subset 2’ was used for the Final Round.

Download Instructions:

1. Download and extract 'Neuromuscular Projection Fibers Part_1.rar' through 'Neuromuscular Projection Fibers Part_8.rar'. Note that these RAR files are independently compressed and must be extracted individually.

2. All RAR files contain the folder ‘Subset 1’ or ‘Subset 2’, each containing a portion of the data from these folders. Extracted RAR files should be merged to have the following folder hierarchy: Create the parent folder 'Neuromuscular Projection Fibers’; copy all data into the subfolders ‘Subset 1’ and ‘Subset 2’.

3. ‘Subset 1’ will contain an ‘Image Stacks’ and a ‘Gold Standard Reconstructions’ folder.

4. ‘Subset 2’ will contain a ‘Gold Standard Reconstructions’ folder and 2 image stack subfolders, one for each of the 2 image formats that have been made available. ‘Image Stacks- 16 bit Gray’ preserves all of the information from the original data but looks grainy in the most recent Neuromantic version (1.7.5). 16 bit grayscale was also used for ‘Subset 1’. ‘Image Stacks- 24 bit RGB’ preserves only 8 of the original 12 bit information but looks better in Neuromantic. Both image formats differ only in bit encoding so all information provided in this readme applies to both.

5. ‘Subset 1’ ‘Image Stacks’ folder will contain 152 subfolders: ‘001’ through ‘152’. ‘Subset 2’ image stack folders will contain 156 subfolders: ‘001’ through ‘156’.

6. ‘Subset 1’ ' Gold Standard Reconstructions' folder will contain 12 SWC files: 'NM_01' through 'NM_12'. ‘Subset 2’ ' Gold Standard Reconstructions' folder will contain 15 SWC files: 'NM_A' through 'NM_O'.

7. Gold standard reconstructions are semi-manually traced digital reconstructions (in SWC format) that were collapsed in the Z dimension to produce 2-dimensional reconstructions. Thus, Z information can be used to aid in the reconstruction method, but actual Z values will be collapsed if using the DIADEM metric.

8. Gold standard reconstructions use the same image stacks within the given subset (though a given image stack may or may not contain portions of any one of the gold standard reconstructions).

9. Gold standard reconstructions will not automatically align with image stacks. The 'Individual Stack Information' section below shows how many pixels in XY a stack would have to be moved to align with each SWC file.

10. Translation coordinate numbers correspond to the position of the top left corner for each image stack.

11. Z translation values are not provided for this data set. However, it may be helpful to know relative Z position of structures within neighboring image stacks to decide how to connect them. If needed for aligning image stack tiles, relative Z values can be obtained by going through each image stack and seeing where overlapping structures are in focus.

12. Most image stacks contain ~10% overlap, but some of them overlap much more and can therefore contain redundant structural information.

13. Starting coordinates are given below that clearly mark the root of the tree samples to reconstruct.

14. Special Note for this data set: As observed in the gold standard reconstructions, branch terminations are typically not traced to their furthest extent. Branch terminations typically end as convoluted or bulbous arborizations called 'rosettes'. Because roots and terminations within rosettes are unclear, terminating later along a branch than the gold standard reconstruction, or even bifurcating, is ignored when using the DIADEM metric. Terminating too early may count against the DIADEM metric score if the termination is outside of the gold standard reconstruction termination's Euclidean distance threshold.

15. Special Note for this data set: Image stack tile ‘148’ for ‘Subset 1’ was discovered to have Z steps twice the physical distance between images compared to the other image stack tiles. It is unknown if this is the case for any of the image stacks in ‘Subset 2’, though some sample checking was done without finding any issues. Data set users should be aware of this potential concern if issues arise for any image stack tile(s).

16. Special Note for this data set: Some image stacks do not contain the entire range of Z space that would be required to capture all tree samples that pass through their XY plane (‘Subset 2’ image stacks ‘155’ and ‘156’ are 2 examples). However, because there is overlap in between image stacks, all of the tree samples are encompassed within at least 1 image stack tile.

17. Special Note for this data set: For ‘Subset 1’ only, the name of the top image of each image stack starts with ‘00’, unlike other data sets, which start with ‘01’. Regardless, the top image Z value still = 0. Therefore, for ‘Subset 1’, Z values are the same as the number provided in each image's name.

18. Special Note for this data set: For both subsets, the number of 0s each image name is padded with depends on the corresponding image stack. For example, image stacks with <100 images will contain image ‘08.tif’, while image stacks with >100 images will contain image ‘008.tif’.

19. Special Note for this data set: As mentioned in Instruction 13 of the General Readme, all gold standard reconstructions for all data sets except for ‘Subset 2’ were originally traced or edited to contain only branch points that split into two daughter branches (i.e. bifurcations). ‘Subset 2’ contains both bifurcations and multifurcations. The DIADEM metric handles both bifurcations and multifurcations, but will score test reconstruction branch points accordingly. Therefore, if your algorithm does not handle multifurcations, you may wish to edit ‘Subset 2’ gold standard reconstructions to have bifurcations only.


Gold standard reconstruction ‘NM_1’ (blue) is superimposed over image stack ‘NM_111’ from ‘Subset 1’. The root of the reconstruction is outside the image borders.

Subset 1 Properties

Individual Stack Information

All image stacks have dimensions of X=1024 pixels, Y=1024 pixels, and are 16 bit grayscale (originally acquired at 12 bits per pixel).

The values below describe how far to move image stacks when they load at (X,Y) = (0,0) at the upper left corner of the image stack. Note that Neuromantic (as of version 1.7.5) can load multiple and move separate image stack tiles (see Instruction 12 in ‘General Readme’):
